No, actually, I don't have any theories for this. There's just too little material to build one from, so everything's just speculation. Though, "it would be cool if..." is always fun.

Multiple Links means multiple fathers, so no one explanation works. Unless, of course, there is no father, and every Link was recreated by Farore directly or something....

Link father DID die in OoT in war. His blood is in Link's. I remember that.

It is a commonly held conjecture, but nothing more. There is no solid proof that Link's father died in the Civil War. His mother did, however.
