So when I see the Eye of Vaati, I think that maybe it may be a cultural symbol...but then I think again.

The Geruado came into contact with the Twili first...
Zant had Vaati's eye on his robe, in one scean during the fight with him...

Maybe Vaati is actually much more of a horrid man than we thought. Maybe Vaati was a great and all powerful Wind God at one point in time, and if you notice his purple skin seems to match in with the Twili. Though they say he was a minish I think there was more than one Vaati.
I think that Vaati was an old Dark God that existed, then the minish child craved the same power Vaati had and over time became just like him, in a way possesed.
So when I see Vaati refrences I think about that, maybe Ganon isn't the one Link should fight...
MAYBE VAATI IS SOME KIND OF EVIL LORD THAT COULD BE STRONGER THAN GANON AND THE TWILI BOTH!
