Ok, first off, the fairy wasn't in the GC version. (which was the original) Also, the isn't anything regarding it in the whole Wii version except that you (the player) can see it. This means that they just used it as a cursor. Nothing else. Now why pick a fairy?

1) They probably didn't want a crosshair, as that would make it feel more like a shooter. (Maybe)

2) They wanted something simple and small so it would be easy to use and not obscure stuff.

3) They wanted something that feels Zelda.

4) The fairy has a nice little sparkly effect.

Edit: Freak. I thought he was talking about Twilight Princess. Nevermind.
