I don't have a favorite, but I know the most memorable ones come from Ocarina of Time. Specifically, the Shadow, Spirit, and Forest temples.

Adventure of Link and Ocarina of Time. Mostly Adventure of Link. Especially the Great Temple's music--it might have been the only thing keeping me from throwing my GBA against a wall while trying to beat it.
