Obviously, Hyrule is on a much bigger world, covered by a vast ocean. The seagulls are still there, or are you suggesting all of the islands and inhabitants from Wind Waker simply disappeared? There just happens to be other birds on this new land. Don't read too much into it.

100 years is absolutely nothing in the grand scheme of things, Jared. Think of it like this: It's been 100,000 years since scientists believe humans finished evolving into our current form.

Also, why would the cucco's evolve anyway? Sometimes wild animals have to evlove to survive in their area, but tame animals are fine as they are. I mean sure, we may create different breeds of said animal that produce more of this or does that better, but in the end a cucco is still a cucco as far as Hyrulian farmers are concerned.
