I think it was alittle or Shigeru's goofieness in creating his caracters, just like why is bowser a turtle-dinosaur thing, or why is Mario a plumber (Though I do find his original name funny "Jump Man")

If you think about it, Ocarina of Time, Wind Waker and Twilight Princess are probabbly the 3 most well known Zelda games, so it's also understandable....

They may be the same person, but it's still the fact that the name Ganondorf is reffered to as the main villain, wheras that name is only used in those three.

I'd like to see more of Vaati to be honest, but another new enemy would be good if they did it well.
